<p>This protocol provides a detailed methodology for utilizing feature-rich covalent stains in hydrogel-embedded tissues. By using fluorophore NHS-esters to directly label the primary amines of all proteins within the tissues, rapid and robust labeling of anatomical microstructures can be achieved.<br></p>
